Well the main reason for using partial classes in the first place is to enable two or more developers (one of which may be an automatic code generator) to work on different parts of the same class at the same time. Given this scenario the only real disadvantage is to ensure that the division of the work is sufficiently delineated so that code is not duplicated or otherwise inconsistent with what the other developer(s) have written.
