Well it depends on why you're wanting to compare the files. If you're trying to detect plagiarism - the usual purpose of this algorithm - then clearly you need to compare phrases consisting of several words as four or five word phrases could easily be duplicated by coincidence. One way to proceed would be to compare each six word phrase in one file with the whole of the other file and see whether there's any duplication.
